Emerge -e and bash history

I upgraded my version of gcc and emerged -e system and world afterward. For some reason now I can't reverse-search through my .bash_history any farther back than when I did the emerge. The commands are still in my ~/.bash_history though but if I ctrl+r search for a command it doesn't come up.
Any thoughts on how I can get it to reverse search thru my entire history?

you are probably in a different shell, try history -n
