My emerge binary went missing(Yes I'm confused too) so I-did something VERY stupid- extracted the stage 3 tarball again and over wrote all the files so now nothing works.
What surprised me more though was that things that aren't affected by the files that I edited during installation were going wrong to. Like even the "reboot" command doesnt work.
Do I have to install over again or can I fix this?

try re-syncing
then
that fixed the problem for me when i did that (right after installing the first time)...
