I'm new to Mac and OS/X... Does OS/X natively run the linux source programs... i.e. compile then up under OS/X and then use then like a normal mac program?

yeah, that is the purpose of the gentoo on osx, although not all the programs will compile for now, there are fresh ebuilds every week
