I have the experience, that Gentoo changes/removes packages without user request.

Does have Gentoo its own life?

Exactly. All Gentoo machines in the world form something pretty much like SkyNet from Terminator, and every time you turn your back on your machine, it will connect to the grid and take a share of the load of the

emerge -avuDN world didn´t update any packages, but uninstalled the following:
libgtop, notification-daemon, desktop-file-utils,shared-mime-info,faad2, hicolor-icon-theme

or

gst-plugins-base, libgtop, notification-daemon, gst-plugins-good, gst-plugins-x, gst-plugins-esd, gst-plugins-alsa, gst-plugins-vorbis, gst-plugins-gnomevfs, gst-plugins-ogg, gst-plugins-cdparanoia, gst-plugins-pango, gst-plugins-xvideo, gstreamer, librsvg, desktop-file-utils, hal, xorg-server, liboil, libmad, util-linux.

Have a look in /var/log/emerge.log, it will show which options you really did use and what did happen.

Well, for starters, that command isn't the same as what you said you used.

On top of that, portage will not: Only unmerge packages with that command (it will unmerge older versions when updating however), nor do anything without you telling it to.

In the last year and a bit, I've used virtually every version of portage, stable and not, and it's never done that to me..

As you can see the unmerge happens before the "*** Finished. Cleaning up..." line. Your unmerge happens after the line, so something else happens.

There is not even a "*** Finished. Cleaning up..." line in here, so this is also not what happened. So I am lost what is going on on your system.

Are you sure you had not a second session running in parallel? Other option is a buggy ebuild somewhere that is asking for unmerge after cleaning up. But still, I can not imagine how that would work. Last possibility, you are hacked... is there a way to verify your portage is correct? Maybe you should make a quickpacke of portage, reinstall portage and compare with the previous one .

This is ridiculous. In all my time using Gentoo, this has never happened. I think it has something to do with USE flags as you did use the N option. I just uncommented my USE flags and tried that command and it still won't remove any packages for me, so I still don't know what it is doing for you.

Re-emerge portage is what I'd do. Sounds like something got royally screwed on your system. If that doesn't help, I'd see about submitting a bug

The last time this happened to me was when I turned off my computer in the middle of a merge and it automatically cleaned the un-needed and old leftover packages.
