On a rather fresh installation,

I am able to circumvent it, but this seems like a bug anyway, and also I would like to have installation with dvd dvdnav.

Thanks for the reply, just found it is already reported https://bugs.gentoo.org/show_bug.cgi?id=521794

Actually

emerge -1 --nodeps libdvdread libdvdnav


(swapping the order) did the trick, with your variation libdvdnav fails to configure, since it really requires libdvdread - but not the other way around. libdvdread compiles standalone just fine, then libdvdnav too.
