What is the mistake ?

make.conf can be in /etc/portage, which will be the recommanded usage.

Then why the system does not bare is not a single file in the /etc/portage/* ?

This is the new recommended location. Currently stage3's are still built with make.conf in the old location (/etc), but very soon they will start to be built with make.conf in /etc/portage/.

So what is the recommended method for the current stage3? Modify /etc/make.conf, copy /etc/make.conf to /etc/portage/make.conf and edit it there, or move it, removing make.conf from directly under /etc?

AustinMatherne ... currently it doesn't particularly matter, there is no enforcement of either location. Its simply migrating in that direction, and at some point in time it will be the default, by that time most files will have been migrated, and so the move fairly seemless. It seems that make.profile and make.globals are also migrating ... but perhaps a dev reading will correct me if I'm wrong ITR.
