Getting error updating glibc. Should I just mask it? Are there knows issues with this version?

I would say you are using an ebuild that didn't put a minimum gcc to build that glibc and you're using a gcc 4.3.6 that don't handle AVX set.
So the glibc try to detect if your cpu can use AVX set with a gcc that don't know what AVX is.

You can of course safelly mask it, maybe filebug to make the ebuild pickup the minimum gcc version need to build that version (if it's really why you get the error)
Just remember gcc is slot, you might have the needed gcc version need to build that glibc version already install, but it's not the one you have in use currently.

You have installed new gcc versions, but you never made them active. Is there a reason why you are still using the oldest gcc you have available?
