I did an emerge -u portage on Thursday or Friday. After that I noticed that my /etc/make.conf was completely replaced with a new one that had all lines commented out and no USE flags in it anyway. Is this desired behavior? What happened to my original make.conf?

I assume it went to the great cloud in the sky..

shouldn't be too hard to re-create it :)

ALWAYS make a backup of your important files.. like make.conf, rc.conf, XF86Config.. etc..

No it wasn't hard to recreate but what bothers me is that it did that in the first place. Perhaps it printed some notification on the screen that I missed, but I basically went two days doing some other emerges with this virtually void make.conf file. I only noticed when my tora dev ebuild stopped having oracle support (I threw in an oracle use flag). Oh well.

Did it do this without CONFIG_PROTECT=""?
